I have a S9000 and I have the same problem. Prints are colour correct in normal paper mode but have a severe green cast when using any other mode.
After a lot of research I found out that there was a colour missing from my nozzle check print. I know it may be obvious to some of you but the colour was none existant! (photo magenta in my case) I have replaced the head but its exactly the same (green cast) Printing on normal paper doesn't use the photo magenta and photo cyan so the resulting image looks colour correct (ish) but not acceptable photo print quality. I too have been on to Canon, their standard reply was to send it in for service/repair, their nearest repair centre is in Ireland HA. This is a common fault apparently with the S9000, one which Canon must be aware of judging from the amount of threads on the Internet on this exact subject! So the problem lies beyond the inks and paper, the problem also doesn't lie with the printer head (I have tried 3 heads now) same result!

Resetting the printer as described in the maintenance manual doesn't help either. Could people with this problem please print out a nozzle check?
The top pattern should show: BLACK CYAN MAGENTA YELLOW PHOTO CYAN PHOTO MAGENTA A,BC,D,E are: BLACK, CYAN, MAGENTA, PHOTO CYAN, PHOTO MAGENTA There will be no yellow. I replaced my Epson 1280 with a Canon i9100.
1 Click Start, then Settings, then Printers. For Windows XP, click Start, then Control Panel, then Printers and Other Hardware, then Printers and Faxes. 2 Click the Canon S9000 icon. 3 Open the File menu and select: • Windows Me/Windows 98 Properties • Windows 2000/Windows XP Printing Preferences The Printer Properties dialog box will appear.
Strange that you're having so many problems with this print head. I had a problem with my i9100 (same printhead, the 0039) so I called the non-tollfree number Canon tech support number. After trying a few basic things over the phone with them, they sent me a 20-pack of their photo paper pro (their best) AND a replacement printhead, 3-Day air!
Try that with Epson. Now, of course, this was a warranty issue. In addition, I actually *registered* this printer with them, something I never do with software, etc etc. Who knows, maybe that was the difference? Anyway, their behavior with out-of-warranty stuff remains to be seen, but I've been completely satisfied with Canon's response, and will purchase an i960.
I have a very similar problem with my i9100.at Photo quality settings, the entire picture gets a MAGENTA cast to it. At plain paper settings, the colors are true.but the resolution for photos is inadequate. 2 chats to Canon tech support have produced no clues.it definitely IS NOT the print head as long as the nozzle check patterns prints out OK.and mine is perfect. Talk with other 'experts' about this printer indicate it is one very, very sensitive sucker.my guess is the cartridges are defective.

It's not the ink.when I used one set of replacement cartridges, the colors were perfect.with 3rd party ink that I personally filled. However, when I used the cartridges that came with the CIS (continuous ink system), the magenta cast occurred. Conclusion: 3rd party CARTRIDGES are to blame, not the ink. I've noticed a high variance in quality of these 3rd party cartridges.some are good, some are bad. If you get some signs of leakage, throw them away immediately.
The ink that was used was 'plug n play' ink at www.inkjetgoodies.com that is now sold only thru www.mediastreet.com. The question asked was if I lost one or more of my colors. The answer was yes.
